Wow thanks for the impossibly fast response. AutoIT looks like it might be out of my scope of knowledge, but I'll give it a shot.

A few more things:

level20peon: Which gamepad were you using?

Knowledgeable others: Could this be an issue with the joystick's third party drivers/software interfering with the EventGhost joystick plugin? (I have XBCD drivers installed for my XBOX1 gamepad)

I will run some more trials and post a debug log. I think I could probably get the generic HID plugin working eventually with some program logic, but that's clearly not the ideal solution.

Does anyone else have this problem?

Well i got a working autoit script i just did
The script is only running when my xbmc.exe
the main joystickeventghostfix.au3 is the main script
you have to replace the xbmc.exe in the script line 17 to the app you want
change the path of the joystickEventGhostFix.vbs line 79
and copy the JoystickXbmc.au3 in your include directory of autoit by default its
c:\program files\autoit3\include
If you have any question just ask

I have the exact same problem on my rig. Windows 8.1, using EventGhost 0.4.1r1640, and a xbox360 wired controller. I didn't know exactly it was the joysticks causing the issue but I do have to get up from my couch and back to my pc whilst watching xbmc a few times every night, just to restart E.G.
At this point, I have everything configured just the way I like, I'm now just looking for a way to close EG when it happens, and start it up again. I'm just out of options I suppose.

I found an alternative:
Autohotkey.
